Definitely spend longer in Cusco than Lima if you can. However it is certainly worth heading down to Paracas to see the Islas Ballestas and then maybe to Huacachina for some sandboarding/ dune buggying? Bear in mind it takes 3-4 hours to get to Paracas from Lima so really you are looking at 2 days in total.
