That will be no problem at all - if you are stopping over at the last port before Africa then you just 'forget' to take the last flight, which of course might far in the future.
However if your ticket has you transiting that last port then you might have an issue with getting your checked baggage tagged to where you want it, rather than tagged through to your African destination.

If ending in Europe, then I suggest you price out what each option for the final segment will cost you and choose the least expensive. For example flying BA out of LHR will likely incur BA's hefty fuel surcharge and also the UK government APD tax - so it might be better to choose an IB segment out of MAD

I figured out this afternoon that an IB flight from MAD would be best to end our trip (we too will not likely be using the last segment). Lower fuel surcharges.

Note that the Iberia MAD-JNB flight was canceled some time ago. For now, BA is the only Oneworld carrier flying between Europe and southern Africa.

Yes (and also RJ cancelled its AMM-NBO flight)
and IB flies from MAD to a number of places in West Africa

But you can get an IB code on the BA flight if you connect via MAD. At least, I did this last time.

Can anyone provide some rough costs for a LONE4 ex JNB w/taxes? I'm only asking because once I'm in a decent range I won't have to keep tweaking.

I seem to get pricing around $2500 + $1500 (taxes/surcharges etc). This is with minimizing BA flights, taking IB codes on BA metal, JAL, and AA in North America where possible.

I don't think this is a bad price. I'm just shocked that fees represent 60% of the ticket. I was thinking 20-30% should be about right.

Any comments or insight?

We can't provide a tax estimate range without knowing the planned routing, transits vs stop overs and airlines, all of which can affect the tax/fee amount. A couple of times during planning my trips, I've come across quoted taxes as more then the ticket base price.

I've been shocked by the amount of taxes/fees changed on my trips a few times. Once I had a trip where the entire tax/fee component was $800. The next trip had that component at close to $1700 with just the fuel surcharge being more then $800.
