I have only had this happen once but they made everyone get off the plane. (I was flying DTW-MCO-MEM on a MR)

If you alert the FA, I am sure they would look after it for you. I ended up deplaning, taking my bags, but left my coat in the closet after notifying the FA.

When I got back on he asked why I was going through ORD to get from MSP to DTW, and asked if it was for miles. I told him yea, the extra segments were for miles (and EQS) but it wasn't a pure MR as I really intended on going to my destination.
