There is nothing underhanded about this (unless doing it to get class of service bonus)
Ex
1.: Buy CO economy ticket.
2. Upgrade using CO miles
3. Earn CO onepass MIles (economy rate).
This is standard for any airline/program, the upgrade isnt making it an award ticket, you are still fully entitled to earn miles at the rate of the paid ticket. Now, if some airlines give you the class of service bonus, that is a bonus and perhaps using different programs facilitates that in some cases, but in others it may prevent it... that of course could be interesting to sstudy...
In any case you are upgraded so that always makes the trip better.
