Different Loyalty program for connecting flight
I have an upcomming flight: KWI - DXB - ICN - DXB - KWI, under a single booking.
KWI-DXB will be with EK (Emirates)
DXB-ICN will be with KE (Korean Air) (also code shared with EK)
Being member of KLM Flying Blue, Korean air is part of their Sky Team.
However, I have no membership with Emirates.
I would like DXB-ICN-DXB to be credited towards my FB acount (using KE code), where my KW-DXB and DXB-KWI flight could be credited towards a new Emirates membership.
How can I use 2 different loyalty programs for different legs of my flight?
Can I check in on KWI with Emirates membership, where I also will receive my boarding pass for DXB-ICN, and then go to transfer desk in DXB and get new boarding card for DXB-ICN having my FB account shown?
Any other suggestions?

If you input one FF#, it sticks to the entire itinerary...and USUALLY, you cannot change FF# after you've flown the first leg of the itinerary.
I'd suggest NOT putting in any FF# and retro-claiming it individually after you've flown all of the flights. Or, are you ST E+ trying to get the elite benefits? If that's the case, I am not sure you'll get any since it's an EK codeshare (although I may very well be wrong)!

Had the same (albeit not so MR-related) question today actually.
Just booked TLL-ARN-KBP, first leg on JP, 2nd on PS. Would like to both get *G privileges on the first leg with my United FF number, while earning in PS' own surprisingly generous program for the 2nd leg.
So the best way is to forget about using Star Gold and just claim retro credit for each leg separately?
