Fall megebonus
I am gold and registered for the Fall megabonus
Earn: 5,000 Marriott Rewards bonus points for every third Visa-paid stay you make – up to a total of 25,000 points
What is a "stay"? Do they count the entire resevation as one stay or individual night as one stay? I stayed there last week for 3 nights but only credited one stay under "promotion progress". Can I work around this if I pay each night using different Visa card?

A stay is defined as consecutive nights spent at the same hotel, regardless of check-in/check-out activity.

In the next few weeks, I have two 3-night trips. So, I'm checking out of my first hotel after one night, then checking into another, then another (or even back to the original). Counts as three stays in each trip.
Ah, the things I go through in order to accrue points. If I were to look at the dollar value, it's almost certainly not worth all this effort. But business travel gets pretty old sometimes and playing these games livens things up a bit.

I've never gone to the check-in/out daily routine, but for some longer stays (i.e. two weeks) I have switched over the weekend to get three or four stays posted.
But I do understand the temptation. Its just the packing and unpacking everyday that would get to me.

You mean 30-40 days on the road straight with 25-30 different hotels isn't the norm?!?
. I too just keep everything packed and sift through to find what I need the day of. Then do a refolding/repacking once a week or so.

I'm confused by this because my tracker seems to tracking nights. It says what's printed above, but the original promotion (and what I signed up for) was 15 nights paid with a visa card. As I mentioned that's what the tracker is reflecting. Is it an either/or thing? Or can I earn 25,000 for 15 nights + 5,000 for each 3 visits?

Marriott Rewards promotions are targeted and there may be any number of "different" promos running at any given time. The OP's promotion and your promotion do not appear to be the same one, so you will only earn the bonus points for the promotion you were targeted for.

There have been some posts by others here that Marriott may be having some online difficulty with matching up the offer listed in your promotional text versus what is showing on the tracker. So you might want to give MR a call just to make sure which of the promo versions you really are signed up for.
