Baggage allowance when upgrading a single segment

Hi everyone,
I have a silly doubt. I have an economy ticket on a long-haul flight with two segments. My fare doesn't have any checked luggage allowance.
I'm contemplating bidding for an upgrade which if granted would give me up to three checked luggege pieces per person.
The question here is: what happens if I only get upgraded on one of the segments (the first one or the second one only)? Does that include checked baggage allowance all the way? Or only for one segment? If the answer is the latter I am really curious how they are going to do that. WIll they offload my luggage in the stop over?
Any light on this gray area would be welcomed.
