How far out is the flight? If it's booked far in the future, then you can wait out for a schedule change to get a refund with no fee.
If all else fails, the fee is taken out of your ticket value, and the remainder is put in your travel bank. Unlike most other airlines, the fee does not have to be paid with "new money."

We cancelled flights to Puerto Rico this past weekend, for travel next weekend, due to the earthquakes. We are going in March, instead.
JetBlue had waivers up thru today only, but I called and the friendly representative quickly agreed to credit our flights to our travel bank. We had to cancel the hotel by Saturday, so this was quite helpful. No charge for the service, our EMS money was refunded to the credit card.
