They appear have numerous stores throughout Japan, there are over a dozen locations within Tokyo alone.

Anything in specific you are looking for?

If you exit Shinjuku station from the south (minami) exit, turn right, and walk about 80 yards, there's a store right there, before you hit the first large street. Easy to find.

Perhaps the three biggest/most centrally located?

Easiest United Arrows stores to reach from the Peninsula are:
Shin Marunouchi Bldg. - Ground Floor
Yurakucho Seibu Dept. Store (Fashion Bldg) - 3rd Floor
