Just checked in for a pretty empty looking Saturday flight (seats are still being sold), and my 5 y.o. son got "ZONE 99". Should I be worried?
I called, and the explanation was that he just had no seat, but I did.
I've seen cases on other airlines where this might mean standby, but we have confirmed tickets from a month ago.

It may mean they are oversold.
I don't know about Frontier (I don't think any one knows much with all the recent changes) but Airtran used the same software Frontier just switched to and that is what happened when they were oversold or couldn't assign a seat for some reason.
Also how old is your son? Are you on separate reservations? If so his age may have triggered something in their system. It may not recognize he is accompanied by an adult.

Anyway, I paid the $4 on the phone (it was $10 during checkin) and reserved a seat next to me, and now it's showing fine (Zone 2).
Wonder what kind of shenanigan good ol' Frontier is trying to pull - separating us so I'd pay the higher seat selection cost at the airport?

Note: Economy fare passengers who choose not to select a seat assignment will be randomly assigned one free of charge at check-in within 24 hours of departure. However your party may be separated.

Now, honestly, I was gaming a bit - just see if they separated us and pay for one of us to move at check-in if needed, which seemed lower chance given how empty the flight should be. Even in that case, it's only $10, and would have been $8 had we both paid for seats in advance.
On our return I did select seats - figured a Sunday afternoon flight will be pretty full.
