The revenues of transatlantic flights are shared by AA, AY, BA, IB and US, so it really does not make any difference if AY shares a code from ATH, LIS, DUB, EDI, GLA, SNN.

Well, there is one difference. Most OTAs sort search results by price without eliminating codeshare flights. If AY & friends have the lowest price, most OTAs won't show *A and Skyteam flights among the 5-10 cheapest options.
