I booked a reward flight with Emirates Skywards from SJO to PTY with an advisor on live chat. Payment confirmed and e-ticket has gone through. What I can't do is find my reservation on Copa or checkmytrip.

Emirates have repeatedly now confirmed it's all fine, my booking is confirmed and given me two different reference numbers andy e-ticket number - none of which I can find on Copa website.

By contrast my wife booked the same flight and date with Flying Blue and is able to find her reservation and has selected a seat on Copa.

I can't get hold of Copa as I can't call as I'm partly deaf and there doesn't seem to be any way for me to contact them and they are ignoring any messages from social media accounts.

Emirates are repeatedly telling me things are fine but I can't work out why I can't get my reservation details to be recognised with the actual airline the flight is with. Am I worrying over nothing?

Find someone who is hearing and can call Copa to sort this out (e.g. ask them to assign you a seat next to your wife). I don't know about other copa numbers, but their USA phone number is typically answered without any long wait.
