Baggage fee question-multi class flights

Baggage fee question-multi class flights and check in at FC line or economy in SXM?
Flying from SXM to ATL comfort+ then on to MCI. If I upgrade the ATL/MCI flight to FC will I still need to pay for bags in SXM? I tried to have my question answered on twitter (with a subsequent telephone call from her) but she didn't really feel confident in the answer and told me that I would need to upgrade the SXM-ATL portion and pay for bags on that leg. Just curious if any of you have experienced this. Thanks for the info.
