Split PNR after Check-in?

Split PNR after Check-in?
Greetings Everyone,
Have a round-trip STL-JAC for 2 passengers in a few weeks. I will not be able to make the return flights, as I'll be heading to SEA instead (therefore booked a separate trip), but the other passenger will still return to STL.
I want the other passenger to have free bags to/from JAC - if possible (non-elite). Can the PNR be split "after" the other passenger checks in on the JAC-STL flight? I won't be checking in for this flight due to my other reservation, so just want to make sure they can make it back without their ticket being canceled
Just curious as I didn't receive consistent advice on the GM line.
