I don't use the Chase system, but with AMEX if you use "pay with points" then you will earn miles for your air travel. When using 3rd party booking sites, you almost never will get points or credit for your stay in the hotel loyalty programs. I don't know about rental cars.
So my guess is you will get airline miles but not hotel credit. If you have a Chase Sapphire Preferred, you will probably get more value for your points by transferring the points to an airline program, then redeem for award travel. But if you need elite qualifying miles then paying for the trip with points might be better.
