I've had this problem recently as well. I was flying SFO-EWR and they wouldn't let me switch to an earlier flight despite seats being available. They insisted on fare difference. I even called back and got the same song and dance from a different agent. I was able to stand by at the airport and make the earlier flight, but it was really annoying.
