Res System Glitch?

Res System Glitch?
I'm hoping someone over here can help me out with a problem my parents are having trying to book a CO ticket. They are trying to travel from FLL to SJD in June (I don't remember the exact dates). When we look online and at the downloadable timetable, there is a return flight (SJD-IAH-FLL, Flts. 1453/1748) that departs SJD at 1:00PM. However, over the phone, the CO agents (my mom has spoken to several) don't see it in their system as a possible option. Seats are wide open, according to CO's website, where the flights can be booked. CO can book the return as two separate legs, but not as a connection (this costs about $100 more per ticket). Unfortunately, the tickets must be booked over the phone, due to a credit with a travel agent (we make the reservation, they ticket).
So, the question is, why won't CO book this flight over the phone? Is it a glitch, or is their a legitamate reason that I am not seeing? If more information is required, please let me know; I will be more than happy to provde it.

First, welcome to FT!!!
I looked on the website. The flights you mention are "there" with an over 2-hour connection (plenty of time to clear customs/immigration).
I tried if for June 8th.
Priced in B class at $398, all-in (ouch).
Perhaps the travel agent credit is class-specific (like Y only, let's hope not).
However, B usually qualifies (for all the promo stuff).
Why not tell the travel agent to reserve/book the flights?
As an endangered species, I'd think they would want to do everything to keep customers happy.
