If CO issues 2 boarding passes for same flight #, does it count as 2?

If CO issues 2 boarding passes for same flight #, does it count as 2?
I'm on one of CO's longhauls that connects in IAH from EWR. It's one of these flights that has the same flight number but they only credit you for the mileage from the origination to the destination... not what mileage should be with the stop-over.
CO just split my flight into 2 flights in my record so I could get my choice seat on one flight. Will I get the mileage as if my flights in/out of IAH were different numbers... or will I still get the reduced mileage?

I haven't done it on CO, but it used to be with HP that you could beat the system by playing musical chairs, but they "fixed" that a couple of years ago. 
p.s.
On those "change of gage" flights, (you know, like the little 737 that leaves RDU and "grows up' to be a 777 at LGW) you get 2 BP's but only one credit for the common flight #.

I would guess you would credit for both segments since you now have two segments in the reservation. I do this every now and then from IAH to Europe where every flight seems to be a single flight from IAH but a stop or plane change in EWR. I do it so that I can at least upgrade on the domestic leg. Sometimes, it takes a few calls to convince an agent to do it.

I've done this once at a CO ATO in order to change seats or upgrade on one of the two actual single-flight segments. I got credit as if it were two flights, e.g. 2 segments added to my account. However, this was about 2 years ago.
