If CO issues 2 boarding passes for same flight #, does it count as 2?

I'm on one of CO's longhauls that connects in IAH from EWR. It's one of these flights that has the same flight number but they only credit you for the mileage from the origination to the destination... not what mileage should be with the stop-over.

CO just split my flight into 2 flights in my record so I could get my choice seat on one flight. Will I get the mileage as if my flights in/out of IAH were different numbers... or will I still get the reduced mileage?
