difficulty in crediting miles to two accounts

Bought a ticket on continental.com
Outbound has 2 flights with UA metal
Inbound also has 2 flights with CO metal.
It is to my advantage (for upgrade) to use UA FF for one part and CO FF# for the inbound (priority of 1K to upgrade if flying UA metal vs. priority of Plat to upgrade if flying CO metal)
I cannot enter two numbers, right?
I enter my UA Mileage Plus # on the reservation so I get upgrade on the outbound. As soon as my flight is done I change to Onepass # for the inbound but for some reason the CO site switches it back to UA's #;
I find out at T-24 when I check in and most likely would have been upgraded if I had my Onepass number.
Is this a glitch or I just did something wrong?
