Codeshare flights have different booking reference?

Codeshare flights have different booking reference?
I'm booked to fly HKG-PEK on KA flight number (CX metal). In my MPC profile, I see two bookings (with two separate booking references). One of them is on the KA flight number and shows my special meal request (but not seat assignment) and the other with the CX flight number shows both my seat assignment and meal request.
I find this a bit odd. Shouldn't there be only one booking reference or is this normal for codeshare flights?
Interestingly enough, I've been a frequent traveller for the last 10 years or so, holding any of KF Gold or MPC Gold/Silver at any given time, and this is the first flight I'll ever be taking on a codeshare flight number (with the exception of AA flight number on American Eagle metal, which I consider to be the same airline and not really codeshare in anything but a technical sense).
