Your AsiaMiles number must be entered in order for you to do online check-in.
CX's computer can take two FFP numbers, both AA and CX. (And once your AsiaMiles number is in place, your reservation can be seen on their web site.)
When you do the actual check-in at the airport, you can request that the flight be credited to AA. Unless you ask for this, I think the AsiaMiles number overrides your AA FFP number. Check the boarding pass to see if the AA number is printed on it. If not, ask the agent to reenter the AA number.
