I've done this several times without a problem, what the lounge agent does usually is replace your FF number with the BA to access the lounge and then back to AA/ one world partner
I disagree that the agents are modifying your reservation. There is typing involved but just filling in a form for the lounge access. However I defer to an official source of information.

As long as the OP is clear on the rules then no change will occur. Not against the rules at all to enter a lounge on one membership but accrue miles on another.
