It's not technically a discount airline, but Rakuten Travel (Japanese site only) has a promo on China Airlines flights from NRT-TPE for ~17,000JPY on most dates in May (post-Golden Week), with RT fares from ~32,000JPY. As far as I know, there aren't any actual LCCs flying TYO-TPE.

Do you want non-stop only? Looks like connections on China Southern and Chine Eastern are the least expensive according to a quick ITA search.
