Discrepancy in prices

Royal Jordanian, one of AA partners, made a huge discount for flights from Sep to March if booked by 8/31...all third party websites changed the prices accordingly except AA still has the original price (> $400 difference) even though it's flying on RJ airlines. Is there a way to match that price despite what it says on AA website? The common sense is to book directly through RJ or those third party websites with the discounted price but I am asking for the sake of miles on my AA credit card.

Is the lower price on the RJ flight numbers, and the higher price on the AA codeshare? That's pretty common, since some people are willing to pay more for the codeshare.

It goes deeper than that as AA does not have anti-trust immunity with RJ and thus can't legally coordinate on pricing. It can only do that with carriers like BA where the government has signed off on immunity.

AA/B6 are allowed to coordinate scheduling but not pricing. AA/B6 being allowed to coordinate schedules is basically unprecedented (at least since deregulation).

but the cost of the b6 flight with the aa flight number is usually the same as if it was a b6 flight number. Isn't that pricing coordination?

No.
AA's fares are usually similar to their competitors but that doesn't mean that they are coordinating prices.

RJ's promo fares must be issued on RJ's 512 ticket stock. Only RJ and travel agents can issue such a ticket.

I'm talking about B6 flights with AA flight numbers have the same price as a B6 price for a B6 flight number. There appear to be some data quality issues, but by in large they charge they same amount for the exact same flight.

Airlines all the time match a competitor's prices once the competitor files them. Automated algorithms can easily detect this and adjust the prices. I suspect that's why you're seeing the fares the same, but they are not allowed (as far as I'm aware) to collude in advance to set the prices unless there is an approved JV in place that has that as a trait of the JV.
