The pope's plane, Shepherd 1 (not using a callsign of American 9420), is currently taxiing at PHL for departure. They filed for PHL-CIA (Ciampino), not FCO:

I did see pics of an AA plane taking him from NYC to Philadelphia. I found that strange.

And both Shepherd 1 and Air Force 2 are off, and tower is telling waiting aircraft to power up engines and be ready to move, with all runways in use again.

I believe these VIP departures may be a bit ahead of schedule, which should help alleviate the delays.

To the question upthread about a ferry back to the US - I am going to float the guess that they ferry it to FRA or CDG or LHR for use back to the US in normal operations. We will know soon enough!

Are you thinking the photographer, in the black suit, wearing a tie, is Doug Parker not wearing a tie? Or did he appear in the doorway after the Pope was at the top step?

In the end they just seem to be sending it back empty CIA-DFW.

(Of course some form of ferrying would have been needed in any case since AA doesn't serve CIA...)
