That answer is YES, they will apply for next year flights if booked this year.

I just applied two for flights in March 2014. Upgrade went through no problem. Are you saying they will be removed on Dec. 31 and the confirmed upgrade will magically disappear? I recall Missy saying last year that they only needed to be applied by the expiration date. Now I am confused.

I successfully used my 2013 certs to UG flights to Cabo in Feb 2014.
But regardless - see the SFPPhD's link (http://www.flyertalk.com/forum/19850879-post25.html);) it's official, the exp date is "apply by" and not "fly by" - just the same as the BofA companion fare certs.
So why are we still debating this ?

The website still allows use of 2013 UGs for 2014 flights; however, I found last week that if calling to apply the UG (existing rez booked by TA) that the MVPG line is adamant that the exp date is "fly by" and not "apply by".
