At least for my employer (state university, but I travel on federal funds), comparison fares will do the trick. I just print comparison fares from a kayak search to show that the fare I purchased is the cheapest that meets my schedule requirements, and that's good enough.
(If the fare you purchased isn't the cheapest available but is acceptable for some other reason, that obviously won't help. For me, anything but the lowest logical fare can't be reimbursed.)
