As far as I know, no, you can't applied it afterwards.

That's right. I also tried reaching out to the Twitter team and the confirmed that the code has to be applied when making the reservation. It cannot be applied after the reservation has been completed.

What about if booking through a travel agent? Can a traveler still use codes in this case?

I travel to Africa for work, and the itinerary is regularly a bit complex and involving multiple airlines.
