This is one thing that Skyteam is a little better at, imho. There, earning is based on the flight number (as long as the flight is also operated by a skyteam member). Meaning that it doesn't really matter what the underlying fare is on the operating airline, you will get credit for the flight based on the airline that the flight is booked under. This typically also applies to flights operated by non-skyteam airlines as long as the flight number is of an airline that belongs to the registered FF number.
For example, when crediting to Flying Blue (AF and KL FFP) any flight having an AF/KL flight number will earn. Always, and it doesn't matter who operates the flight. Award mileage is based on the amount $ spent, and tier points are based on the cabin flown. There is a lot (negative) to say about spend-based earning, however this model makes it very clear what you will earn - both award and tier.
When booking with partners you will need to take the fare class into account to calculate award miles. However, tier miles are based on the cabin flown in all cases (as long as at least 1 single award mile is credited for the flight).
