I believe the 777s have better seats in Y. Haven't done long haul in Y yet.

Usually JFK is fuller (because connections to other cities). EWR is more available.

3. Can Flying blue miles be used to upgrade flights?

I don't think JetPrivileges has mileage based upgrade awards. Elite pax get upgrade vouchers based on miles traveled or charges made to cobranded credit card. There are biz class awards based on mileage.
