checking in on a code share

I bought a CO ticket on-line, but the first leg (CHS-ATL) is on DL. CO won't let me check in on-line since the initiating flight is on another airline, and DL doesn't recognize the CO confirmation number so I can't check in there either. Anyone know how to advance check-in or am I stuck waiting in line at the airport?
