Personally, I would choose Berlin, just because KRK & BUD are a lot more like PRG, where you'll be anyway, whereas BER is completely different (and larger & IMO more exciting).
However, there only seem to be 2 daily flights into BER (TXL) from PRG - if you're arriving at 6:20, you could catch the 7:25.
