I just went through a 4 hour delay on Qatar long-haul flight. First time it's happened, but it happened. So I'm primed to advise you to take the longer connection time: or since you are paying for a visa anyway, why not stay a night or two in Jakarta: it's a major city with some well-priced, comfortable hotels, and a city not without interest. Arrive in SIN refreshed, rather than frazzled
Why not go for the e-visa? it's always going to lead to an airport processing time faster (though not always
much faster) than the VoA. It will also cut out the faff required after a long journey.
