It does seem like a different reservation that had a minor 15 minute schedule change can be accessed through 'Manage Trips". The last couple of days it was nothing but errors and timeouts.
I landed on that alternate website for a period of time last night as well. It was more responsive but a little quirky -- when I managed reservations or tried to change seats, it had dollar amounts assigned to EMS seats I purchased with points, and had them listed with a credit card number that was not mine -- presumably it was some type of internal account for points purchases. I also ran into the same issue you did when trying to make a new booking with EMS seats using points.

Nice to see that JetBlue extended the sale an extra 19 hours due to the glitches.. hopefully that was enough time for everyone to get what they wanted.
