I don't have much experience in this situation as I hardly check bags and make sure my bag is unloaded if it's an IRROPS situation, but my hunch is that her bags will end up stuck in CLT. It could get taken off in SJU but as you mentioned, AA doesn't match bags on domestics so unless there's an aircraft change, it's doubtful.
