I prefer to land at EWR and fly out of JFK. It's nice having the NJ train there to get to Midtown but the service isn't that frequent. Flying out I like JFK because there's frequent LIRR service to JFK and the skyclub is a lot nicer and you have the Centurion Lounge. EWR sucks if you have a bad delay or your flight gets cancelled.
Getting from Brooklyn, Queens, or Nassau/Suffolk to EWR is a PITA. Out of the city, it's marginally better, although long-term parking at EWR (if you're driving) is comically far from the airport; like, think several zip codes over.
I think JFK still wins compared to both EWR and LGA for all around for access, traffic conditions, on time ops, etc. Not saying JFK is great at any of those things, just that it feels the most consistent to me. And T4 remains my favorite terminal for some of the reasons outlined above.
