I want to fly JL007 (Boston to Tokyo) which arrives Tokyo at 16:25, connecting CX521 leaving Tokyo at 17:15 (50 minutes connection), in a single ticket. It seems like CX is now allowing me to book this, though the minimum connection time in Tokyo for same terminal transfer in 45 minutes.
If I am reading it right ExpertFlyer says 1.30 MCT for T2-T2 connections from JL to CX at NRT. I would not book a 50 min connection there even if CX will (probably erroneously) allow you to book it. Why not take the later CX505 flight? Or, if you trust CX not to cancel, the non-stop BOS-HKG (available starting near the end of March)?
