If housekeeping finds an empty room, you might be checked out automatically. I've had it happen to me before. It has nothing to do with program T&Cs and everything to do with situations where people have refused to pay, by providing proof that they are in a different place. Therefore some hotels proactively check you out if the room is obviously not being used.
If you make it clear - note for housekeeping and front desk - that you want the room as a "base to work from for awhile - I'll be in and out". Then you'd be fine.

I have when it was allowed. I don't think I've checked out mid-stay when there was a penalty - in those cases, I've booked multiple reservations and just cancelled if I had to cut a stay short.
