You could look into MH, which flies KUL-JNB on Wed/Fri/Sun, and SQ, which has daily SIN-JNB flights. Both have daily MEL-KUL/SIN services.

Both depart MEL in the mid-afternoon, and put you in JNB the next morning after a ~4 hour layover at their respective hubs.
