A lot of my trips are SAN-LAX-XXX and back, so I fly the 109-mile route between SAN and LAX a lot. It turns out you do get 500 points for it, at least on a 1:1 fare. However, you can't get more than 500 points, even on 1.5:1 fares.

I recently flew SAN-LAX-KOA and back on a B fare. I got the 1.5 points per mile on the LAX-KOA segments, but only 500 points on the SAN-LAX segments.
