Definitely use the in-town checkin. There is even a shuttle bus from most of the major hotels to the Airport Express stations (either Central or Kowloon as appropriate). You can check in bags at any time, for example after checking out of a hotel in the morning. Then you are already in an MTR station so you can go where you like for the day.
