Every hotel I've ever stayed at in Japan has taken credit cards. That being said, I've never stayed in a totally budget hotel, so maybe a few of those don't. But if you are staying in regular hotels, you won't need to pay cash.

I'd double check for credit card acceptance at some traditional ryokan in rural areas, although the ones that won't accept all credit cards are likely to be those that don't want foreign guests.
Japan natives are traditionally likely to carry much more cash than USA residents would normally keep. Certain restaurants could be cash only, for example, as well as certain bars.
