From Narita to Tokyo it takes about 30 to 45 minutes for Narita Express or Sky Liner, and 50 to 60 minutes for regular express train. So you might miss out the entire transit trip if leaving the airport too late.
If budget not issue, then you can find some 4 to 5 star hotel around Tokyo Station. You can access to/from Airport using Narita Express. If there is a budget, then you can use Skyliner to Ueno station, and normally APA chain hotel will do a good job.

At these two stations, you can just simply take Yamanote Line (the green train line) to go to various spot, like nightlife activities hotspot shibuya, shinjuku (or ginza just right beside tokyo station). Since your flight is morning flight, and it is your first Japan transit, so I would not recommend to stay in hotel that require you to take a train to either Tokyo/Ueno station before go to Narita Airport. The morning commute in Japan is far worse than HELL.
