I live in US, flew out of YVR this month. Drove through the border with Nexus, no issues. Cleared departure security on the way out, arrival immigration on the way back. No issues. So based on this, I think online update suffices.
I just flew into YUL this morning and used NEXUS business-as-usual. The last passport that CBSA personnel actually laid eyes on expired early DEC 2017 (more than a year ago). Neither the current passport nor the emergency passport I updated my NEXUS profile online has been touched or seen by CBSA. No issues using NEXUS throughout multiple air/land crossing in 2018.
I think this pretty much confirms that an online update to passport #/expiry date (no change in citizenship) is sufficient; no need to visit a NEXUS enrollment centre or fax anything in.
