Yeah, it's very odd.
It makes perfect sense. UA doesn't want to lose business by not including EWR flights when potential customers search from JFK (or LGA).

It will list the JFK-TYO flights, but buries them in the results (120+ results). Doesn't seem like there is any way to filter or anything.
If you search for nonstops only, that will significantly reduce the search results.
