Search with a Japanese booking site (Japanican, rakuten, jalan) or agoda/booking.com on a weekday.

Hakone is easy enough to get to from Tokyo. Kusatsu is also well regarded if you're looking for an onsen town feel but requires a change on the train to bus or highway bus
