My guess is you'll be ok......

If you coming in on the LOT non-stop from JFK, you'll arrive in Terminal 2A in Franz Liszt Airport. Assuming you're on to Istanbul via Turkish Air, that also goes out of Terminal 2A. You might have an issue if you're flying Pegasus Air to Istanbul, as they fly out of Terminal 2B, but I highly doubt you're doing that if you're booking thru United.

Since you're in-transit, you'll not need to clear EU Schengen Immigration @ Budapest.
