Sometimes yes, but usually no.
If you are given a "token" for the transit visa (a laminated coloured cardboard piece with a number on it) then your passport will be stamped.
If you are given only the transit voucher, then the passport will not be stamped but rather the onward boarding pass will be stamped accordingly.
