This is well-known, airlines only show another airline's flight if it is connecting to or from their own flight, and not the entire itinerary. EY doesn't care about SFO-LAX but it does care about LAX-JFK since you are coming into their departure airport on it. It is not a glitch and there is no need to follow up.
Exception: the airline issuing the ticket (AA in this case) will obviously show the entire itinerary.
